研究CSC的终极目标当然是为了临床防治肿瘤甚至根治肿瘤。但这是基于CSC理论认为CSC只占肿瘤中极少比例的一个亚群。目前的研究进展看CSC可能并非极少数，这样就会对CSC研究意义造成极大冲击。

肿瘤干细胞假说认为只有很小一部分细胞具有引起肿瘤发生、维持肿瘤生长、保持肿瘤异质性的能力。如果传统治疗忽略了这部分细胞，即使其他大部分肿瘤细胞都被消灭，但肿瘤仍然会面临着复发的可能。目前在这方面的研究还很少，深入了解肿瘤干细胞的生物学特性，发展出针对肿瘤干细胞的特殊治疗方法，对于癌症的治愈具有重大的临床意义。
